Customization of Domain names at VPC level

I have a use case where I want every machine provisioned under a VPC (either a public/private subnet) to get a customized fqdn and hostname. I am aware of Route 53 , where we could create record per instance level to map the IP to a desired fqdn. Can we do any settings while creating VPC using DNS options to get fqdn and hostname customized and resolvable.

My concern right now is to make sure that my instance under VPC should have a customized hostname and associated domain name such that hostname and hostname -f gives me appropriate value and also these machine are resolvable by fqdn.
